Ionic Pro: Ionic package help

I am starting to look at moving my cloud account to a pro account.
Does ionic’s package support custom plugins? (ie private plugins I have developed)
Also some plugins require me to change some of the generated code such as MainViewController or AppDelegate. How do people approach this? a hook?

There is not much knowledge about Ionic Pro out there yet.
